The two men were arrested by the police on Tuesday after they were found on the premises of the hotel, the Jerusalem Post reported on Wednesday.
The pair, aged 37 and 39, are suspected of breaking into and breaking down a door, the paper said.
The police said they were taken into custody for questioning and were questioned for several hours by the public prosecutor.
They are accused of trespassing on the hotel premises, illegally entering the hotel without permission, damaging the property and breaching the restraining order.
A police spokesman told the paper that the pair were arrested after they entered the hotel and stole the hotel keys, which were then used to open a hotel door.
The hotel is owned by the family of a Palestinian man who has been living in the hotel for more than two years.
It is the third such hotel in Israel to be seized by Israeli authorities.
In January 2017, an Israeli court found two Palestinian men, aged 28 and 27, guilty of breaching a restraining ban against each other in the wake of an alleged plot to kidnap Israeli soldiers and carry out a terror attack.
They were sentenced to five years in prison.
